This paper has some useful comments on methodology that seem relevant to some recent criticism of MIRI's recent research, e.g. the discussion in Section 2.2 about replacing questions with other questions, which is arguably what both the Löb paper and the prisoner's dilemma paper do.
In particular:
Yes, this is what modern causal inference did (I suppose by taking Hume's counterfactual definition of causation, and various people's efforts to deal with confounding/incompatability in data analysis as starting points).
