I was reading reviews of HPMOR on Goodreads and I noticed that the people who didn't like the book were essentially put off by the rationality. They thought Harry was arrogant and condescending.

I don't think it's the rationality that puts them off. I appreciate good grammar, but if the protagonist of Harry Potter and the Misplaced Modifier spent the book correcting people's use of the word "whom" I would want ring the git's neck.
